Interagency Ecology Program: Generalized Random Tesselation Stratified (GRTS) sampling of the benthic community of the upper San Francisco Estuary, 2007-2019.
The Interagency Ecological Program’s (IEP) Environmental Monitoring Program (EMP) conducted a special study of benthic invertebrates from 2007-2019, minus 2013 and 2016, in the upper San Francisco Estuary (SFE) as an extension to the long-term monitoring program EMP has been conducting since 1975. The objective of this study was to provide context to the ten sites that currently comprise EMP’s benthic invertebrate monitoring program, and to obtain spatially-intensive but temporally limited data to complement the EMP’s long-term program which is spatially-limited but temporally intensive. This special study sampled invertebrate communities across the benthos of the SFE by collecting dredge samples with a standard sized (0.052 m2) Ponar sampler. Sediment and particles smaller than 0.5mm were removed from the sample using a sieve table. The invertebrates present were preserved in formalin, identified to the lowest possible taxonomic level, and enumerated. Two species of non-native clam, Corbicula fluminea and Potamocorbula amurensis, were also measured and their biomass and grazing rate calculated. This study used a Generalized Random Tessellation Stratified (GRTS) design (Stevens and Olsen 2004) to select a spatially balanced set of fifty sites that were visited in May and October for every year of this study, and an additional 1174 sites that were visited in May and October in only one year. Portions of this data have been published in the following reports and data publications: Shrader, K.H., Zierdt Smith, E.L, Parchaso, F., Thompson, J.K., 2020, Benthic Community and Bivalve Metrics Data in the Sacramento - San Joaquin Delta from 2015 to 2018: U.S. Geological Survey data release, https://doi.org/10.5066/P9JJOL3W. GRTS site locations 2007-2019 Data on site locations such as GPS coordinates, waterbody name and classification, years visited, the types of data taken in each year, and site-level data such as water body type. This is provided as a convenience for the data user trying to understand the overall data structure, or in doing site-level analysis of taxonomic or clam data. | CSV (EXTERNAL DOWNLOAD) | 09/25/26
GRTS site visit and field data 2007-2019 Site visit and field data such as date and time of sampling, water depth, sediment type, and water quality metrics. Data underwent QC review and water quality parameters (temperature, specific conductance, pH, turbidity, fluorescence, turbidity, and dissolved oxygen) were flagged as missing, complete, suspect because of field note context, wrong data type, or outlier (see “Water quality QC flag codes 2007-2019”). | CSV (EXTERNAL DOWNLOAD) | 09/25/26

GRTS organisms, 2007-2019 This data table lists all species that have been found in the course of this monitoring, and includes higher but non-exhaustive taxonomic levels (eg family-type taxa but not suborders or superfamilies). Taxonomic classifications and naming may not be perfectly up to date, and will not be updated with new naming or classification changes. It is not intended as an exhaustive or definitive species list of benthic invertebrates in this region, and is provided only as a convenient reference for data users. | CSV (EXTERNAL DOWNLOAD) | 09/25/26
GRTS raw count data, 2007-2019 This dataset is site-visit level data that is minimally processed. Raw counts of organisms found in each grab sample are reported as they come from the taxonomist. QC was performed to make sure that the data entry matches the input from the taxonomist, and zeros for all other organisms in the species list are added during data entry and processing, for future data averaging or multivariate community analysis. | CSV (EXTERNAL DOWNLOAD) | 09/25/26
GRTS CPUE, 2007-2019 CPUE data is site-visit level data that differs in two main ways from the raw count dataset to make its analysis more tractable for non-experts. First, the data was converted from count data to organisms/m2 (organisms/m2 = count of organisms per grab / (0.052 m2/ grab)). Second, the species that were not found at a site visit (count and CPUE =0) were removed from the dataset for that site visit. Since there are usually ~10x more zeros than species present, this condenses the dataset very efficiently for analysis in a spreadsheet-type program and makes it more comparable to other datasets calculated as density per area of benthic surface. Zero CPUE data are easily added back in by pivoting the data to a wide format. | CSV (EXTERNAL DOWNLOAD) | 09/25/26
GRTS clam biomass and grazing rate, 2007-2019 Clam biomass and grazing rate data, created in parallel with "GRTS CPUE, 2007-2019” and “GRTS site visit and field data 2007-2019”. Contains density, biomass, grazing rate, and recruit density data about the non-native clam species Corbicula fluminea and Potamocorbula amurensis. | CSV (EXTERNAL DOWNLOAD) | 09/25/26
